Exchange and Lync CU’s break Lync OWA integration

Well we sort of hoped that Microsoft’s new way to deliver updates with their new complete build of CUs would improve things, not the opposite?

After updating both Lync 2013 and Exchange 2013 to CU2 to finally see the online meeting scheduler in OWA I where unpleasant surprised, not only where I able to schedule a online meeting in OWA the whole Lync integration disappeared.

So I started the debugging:

Identity: Global
PartnerApplications: {}
OAuthServers: {}
Realm:
ServiceName: 00000004-0000-0ff1-ce00-000000000000
ExchangeAutodiscoverUrl:
ExchangeAutodiscoverAllowedDomains:

As you can see the ExchangeAutodiscoveryurl is gone and after investigation I noticed that the enterprise applications in Exchange where gone, as well as the webconfig additions to add the Lync server and exchange IIS certificate.

So I had to re-generate the application pools, create the Lync OAuth trust, update the OWA config etc. and start over again.
